I'm still not entirely sure I understand what the issue is. But the 
displayed equation that follows the subsection title is part of that 
title. That's normal and correct. Imagine that you wanted to have a 
displayed equation as part of the title. Shouldn't you be able to do 
that? How else would you do it? If you put the cursor after the 
displayed equation and type something, you'll see that you're still in 
the subsection environment.

So if you want the very first thing in the section to be a displayed 
equation, then you need to have a line break, so the displayed equation 
can be in Standard.

When I opened the file, I did not get an additional newline anywhere.
