I just figured this out. For some reason, LyX thinks the languages of the two documents are different. (They are both set to the system Default.) Fortunately, the underlining can be turned off in Preferences → Language Settings. Seems like a bug?.

For some reason, whenever I try to paste text from the paper into the Beamer document, the pasted text is underlined in blue (see bottom bullet point in the attached screenshot). I am not using Track Changes. It does not happen when I copy and paste text from within the Beamer document itself. Can anyone explain this and, more importantly, tell me how to get rid of it? It is driving me a bit batty.
