What was your reason to convert to LaTeX (plain)? In typical cases LaTeX (pdflatex) or even 
LaTeX (XeTex) might be a better alternative. This depends on your file specifications, which 
we don't know about. And I just learned LaTeXiT was rather an equation editor...
