Graphic file formats

I am not a pdf expert but this rather surprising given my experience with R plots. Rich, have you checked that the figures have not been converted to bitmaps with a default (and probably insufficient ) quality during this compression?
You can check it by zooming in on the figures to see if they quickly pixellise and become ugly.
