Charlie,
This is certainly curious. What you found matches what I have (on Mint,
with LyX 2.3.5.1). I assume that Shift+" works for you as expected in
other applications.
It's a bit of a long-shot, but if you return to the Shortcuts section of
the preferences dialog and type " in the search box ("Show key-bindings
containing:"), you should see all bindings that involve the quote key.
Is it by any chance bound to something else besides quote-insert? I'm
not sure this is possible in LyX, but then again I'm not sure your
symptoms are possible. :-)
