LyX document gives LaTeX errors of file not found on master

I just happened to come across the following:

  https://github.com/georgid/PhDThesis/
 
To reproduce on master, clone the above, and open what I think is the
main LyX document:

  PhDThesis_Georgi_Knowledge_based_Lyrics_Tracking.lyx
 
On 2.3.x, the document compiles to PDF without error. Note that I don't
have Helvetica so I replaced that with "default" in two instances.

When I compile on current master, I get the following as the first
error:

  ! LaTeX Error: File `../pypYIN/report/ISMIR_2017/note_bar_DBN.eps' not found.

I don't have time to dig into this, and I understand if no one else has
time to take a look.
