What happens if you do what they say? I see the same with Ubuntu.

I think it is a policy to avoid breaking software that is not really 
prepared for wayland.




I think this message means that system tries run Lyx in Wayland but uses Gnome Wayland command while Lyx is qt program so this is wrong. Maybe Lyx is running as XWayland app because of that.
