This info is saved in the registry. Properly *uninstalling *LyX should (and
it does for me) delete it.

Can you recall what was shown on the installer for the longest part? This
may be that configuring LyX (configure.py) tries to install a lot of MiKTeX
packages if "always install missing packages" is allowed in the *user*
preferences (MiKTeX console) on the Windows account, which has admin
privileges. The second installment was faster because the packages were
already installed and LyX has seen that.

Note that the beta installers are testing releases and not considered free
of bugs. They especially should not be installed parallel to the official
installer because having 2 same versions of LyX would cause problems in the
registry, well that actually goes to having any 2 same versions of LyX
installed.
